You have a leak (http://developer.valvesoftware.com/wiki/Leak).

my water does that a lot too. it's not because of a leak. i'm not sure why it does it, some kind of a glitch.

but this is how i fix it, i just resize the water brush a little bit, maybe 1 unit bigger, or 1 unit smaller, etc, and that usuallly fixes it

It IS a leak. Sometimes the pointfile won't figure out its a complete leak. Look for a static prop partially in the skybox. The issue is Vvis is running properly. Also make sure all of your terrain is working properly, meaning they aren't too thin and they are all connected properly.

It can't be, because one time I got the glitch, my water brush was in the middle of a room with no openings, and the room was made of world brushes.

There's no physical way possible there could have been a leak

it's possible if one of those brushes is a brush entity like func_detail, which would be hard to notice.

you also need to make sure you run at least -fast vis and rad, otherwise you only get 3d skybox water show up ingame. the water is there, and it acts just like real water, it even refracts properly when you're under the water, but for some reason the top surface doesn't render unless vis and rad have ran on the map.

Also, make sure the water brush is on only one face.. I think that could cause an issue too

Some of the water textures do not even work correctly or appear invisable so that maybe your problem aswell, it's all a matter of trying out and testing the different water types.
